God made us this way because He thought it was good and anything that keeps us healthy and enjoying all the fruits of creation is good.

If you did not eliminate waste you couldn't eat. Likewise, you couldn't draw a breath if you couldn't exhale.

• What goes in is sorted and used by our bodies, and
• What we don't use is eliminated.

It's pretty simple. I imagine in God's perfect world, before the fall, it wasn't as unpleasant but this is just the way it is.
