The simple answer is no, the Church did not, but yes the Catholic kings of France and the Catholic peoples of France did (certainly with some approval from religious leaders).
At that time in history, political authorities saw any lack of homogeneity to be a threat to political stability so there was little tolerance for different religions in the kingdom. The wars that ensued were not always Catholic-Protestant but also Protestant-Protestant as well. It was particularly sad in as much as these factions all claimed to be Christian while they perpetrated extreme Unchristian deeds.
