It's not referring to the literal ancient Babylon; it's referring symbolically to systems that oppose God and wage war against the righteous. Depending on your interpretation, it could be:
- ancient Judaism
- the Roman empire
- a system yet to come, or
- more than one of these.
Basically, if you seek first the Kingdom of God and its righteousness, and avoid complicity with governments who persecute and oppress the Church, you'll be OK.

It's not the Catholic Church because the fall of Babylon in Revelation is wept over by the kings of the earth, and I can guarantee you that the leaders of the world would be happy to see the Catholic Church fall.
