If it was not truly mortal sin, yes it counts. Mortal sin does spiritually damage the soul and our relationship with the Lord but because you are questioning the validity of praying the Chaplet during the nine-day period it takes, it makes me wonder whether there was true mortal sin involved in your case. Your question implies a desire to make it count, which is good.
None of us our priests, but I would finish the Chaplet knowing the Lord knows your good intent and get to Confession as soon as you can.

If you miss a day, just say the novena twice the next day, once for yesterday, the day you missed, and the other time for today.
God knows the heart and your good intention.
A reminder: Though St. Faustina stated that the novena should start on Good Friday and end on the day before the Second Week of Easter, the Church encourages the faithful to say the Chaplet of Divine Mercy year-round, especially on Friday's at 3:00pm:
